REQUEST: New York City hotels in June

In June, my wife wants a family trip (with 2 little ones) to New York City. It’s one of the great American cities we never been to but frankly, that city scares me…. the crowds… the noise…the prices.
I’m now looking for plane ticket for 4, hotel stay, and she wants to take a Bermuda cruise.
I’m working on the plane tickets and researching the cruise lines. My plan was to get to La Guardia and stay in a hotel near the cruise port. Are two days enough to look at the tourist sites there? Since hotels there are so expensive, I don’t want to overstay. Are there some recommended hotels near the port? Any suggestions, greatly appreciated.
